Default Mildew during winter

Winter in NorCal generally means rain i.e. the top is up

I notice last year that there was a strong mildew smell every day I left the top up and it rained. Is there a particular place it collects? This is never a problem the rest of the year (i.e. it doesn't rain). Just wondering if there was a place I needed t spray the lysol?
