Good call on the Zionsville. Where you have those unterminated wires I have a connector that goes to a harness. That goes to an external relay. My radiator came with all this and a wiring diagram....

Yes post cat O2s don't change the fuel trim. That is why you can plug in a simulator and it won't affect the car. It is just to monitor the operation of the cats.

I think I used a self tapping screw and a pair of pliers. Are you replacing the shift pins or the detent pins? I did the shift pins on my car and didn't notice any difference. Maybe in the long run...

This is incorrect. The rear subframe MOUNTS come reinforced from the factory in the M3's. You will still want to reinforce the rear subframe sway bar bracket mount as well.

Power adders and budget don't go together. CAI is about your best bet without diving into the deep end. Oh and M50 manifold if you want power up top. You might feel some mid range torque loss though...

The diff definitely has to come out of the car. The carrier needs to be removed and then the pinion pressed out. You will also want to replace the races. I will PM you with more.
