So how exactly does a random orbital buffer (or any buffer) take out deep scratches?

Any scratch removal involves removing part of the clear coat.

Rubbing compound is nothing more than liquid sandpaper.

It's not the buffer per se but the product on the pad. There are agressive pads and mild pads. Use the correct one to go with the products you are using. Like 3M SMR with a mild cutting pad or a final buff with a MF bonnet. Heat buildup has something to do with it too since some products need to be used until they become almost a powder such as Meguiar's DACP.
